I have to reinstall my OS and I have backupped all the stuff I will need, except I am scared of when I start my Penumbra game, all progress will be lost. Is the savegame located in the Penumbra folder, or is it somewhere else?

There is a directory in your home-directory called .frictionalgames; you will find your save-games inside it (.frictionalgames/Penumbra/Black Plague/save/).
